There is no wild Flygon in Pokemon Emerald. The only way to get one is to evolve your Trapinch into a Vibaba and evolve that into a Flygon. Trapinch is in the desert in of Pokemon emerald.
Well, if you could give me the names of pokemon, then maybe i could give you the locations.
There is a long way around the desert.
You can find it in the Desert Underpass.

In Pokemon Emerald, both the Root and Claw fossils can be obtained. One may be selected at Mirage Tower and the other will be found at the end of the Desert Underpass.

Go to Fallabor Town after you have defeated the Elite Four. Just northwest of that town will be a house were the fossil maniac lives. Go there, and you'll find the Desert Underpass he dug behind/below his house.

To obtain a Ditto in Pokemon Ruby or Sapphire, you must trade with Pokemon Emerald, where you can find it in the Desert Underpass, or you can trade it with any games from either Generation I or Generation II. - Badminton
in Pokemon emerald, by the end of the game, there is this idiot guy called the fossil maniac in his house on route 114 (just west of follobar town) and this idiot has dug a tunnel out the back of his house, into a nearby mountain. when he is finished (at the end of the storyline) there is a big tunnel he has dug, and at the end, there is an entranse to a cave called "desert underpass" which is just CRAWLING with level 41-43 ditto. they are not easy catches though. for Pokemon diamond/pearl, you will have to migrate ditto from emerald.
