Just because they can't see them doesn't mean they can't fly on them. They don't see them yet, but will be able to later on. It explained in the book that they could hear them coming up, but could not see them. They needed the help of those who could see them to get mounted up. Neville could see the thestrals he had seen his grandfather die. It was Ginny, Hermione, and Ron who coudn't see them.
