There are hundreds, if you looked into your Strategy Memo after completing the game and battling all the trainers or most of them, including all the Colosseums and the Mt. 100 Challenge, there are hundreds. I almost have 300, but I don't think there's that many. I think there are anywhere from 260 - 280 Pokemon, although the reason there are so very few boxes is because you can only have 48 Pokemon (Due to the fact that there are no possible ways to get into a wild Pokemon battle, and the only way to get Pokemon is to snag the 48 Shadow Pokemon from their respective trainers all the way through the gameplay story plot. So in short, There are 48 obtainable Pokemon (50 if you count your two starters, Espeon and Umbreon), and there are 260 - 280 Pokemon to see.
