If ancient gear engineerer is a 1 target of a trap can you negate it?

No, Ancient Gear Engineer does not retain the ability to negate card effects. It only prevents the opponent from ACTIVATING any Spell or Traps during its attack only. If a Trap Card activates outside the attack, it can do nothing against it.
For example, if you attack with Ancient Gear Engineer, its effect prevents your opponent from activating any Spell or Trap Cards during the attack. Therefore, if your opponent had a face-down Raigeki Break, he/she cannot activate it.
However, if before your Main Phase 1 ends as you are about to enter the Battle Phase, your opponent has a face-down Raigeki Break, he/she can activate it, discard one card, and destroy your Ancient Gear Engineer.

The effect of an 'Ancient Gear' will not negate the effect of 'Gravity Bind'. The effects of Spell or Trap Cards that are already face-up can still have their effects activated. However, face-down Spell or Trap Cards cannot be activated.

You do not remove the counter for the summon, you tribute Ancient Gear Castle itself. So imagine you have Ancient Gear Castle with one counter. You can tribute it for a Lv5/6 Ancient Gear monster - but since Ancient Gear Castle is now gone, it cannot gain another counter.
When Gravity Bind is activated does it affect certain Ancient Gear monsters to not attack since their lvls are 4 and higher or does it negate Gravity Bind even when it's active?
no it doesn't because gravity bind doesn't allow attacking for lv 4+ which means their effects would not trigger

It will negate Trap Hole, but not Sakuretsu Armor. Sakuretsu Armor is most definitely a card that targets, however when Ancient Gear Engineer attacks, the opponent cannot use Spells or Traps until the end of the Damage Step. That means he could not respond to the attack with Sakuretsu Armor in the first place.

Toon Ancient Gear Golem is an 'Ancient Gear' monster so it can take the part of one of the two 'Ancient Gear' monsters needed for the fusion. Note however there is an important distinction between saying (for example) "Ancient Gear" and "Ancient Gear monster". The first means, and only means, the Lv2 effect monster called "Ancient Gear" while the other means any monster with "Ancient Gear" in the name. That means that when Ultimate Ancient Gear Golem asks for "Ancient Gear Golem" and not "Ancient Gear Golem monster", it means, and only means, the original non-toon card just called "Ancient Gear Golem". "Toon Ancient Gear Golem" does not count for that part. You can see this same issue with Dark Magician's support cards, which support Dark Magician only and not anything else such as Skilled Dark Magician.

Ancient gear golem is easiest summoned using geartown which allows you to summon ancient gear monsters with one less tribute, ergo, you only need one monster to tribute to summon ancient gear golem. Ancient gear golem cannot be special summoned which make things difficult. Cards such as spell gear and ultimate ancient gear golem can special summon ancient gear golem from the deck and hand, or graveyard, respectively, but they require much more cost.
