They have a bond, not a relationship. + Considering that FMA is based off Industrial-Revolution-era Europe, I doubt the government would allow that anyways - Roy is Ed's commanding officer, he's twice Ed's age, and the age of consent might be higher than 15. Not to mention that there's bound to be bias against gays...
In the manga, Ed is in love with Winry. He just hasn't openly admitted it yet, but it's quite obvious that he has some sort of feelings for her. Winry admitted that she fell in love with Ed long ago. In the 2003 anime for some reason they put Rose in that whole situation-but he doesn't love her.
