The question is never fully answered and remains a mystery. From what I have read it is revealed in the autobiography that Beatrice (the woman Lemony Snicket loves and is always talking about) is in fact their mother. Another book came out called the Beatrice Letters which also includes some clues as well. However I don't think the question is ever answered.

The parents are killed inside of a burning house. No one is believed to have murdered them, though it could be Olaf for money.

Unfortunate events. ;) That pretty much is it in a nutshell; the children are trying to find someone to live with after being orphaned, but Count Olaf always tries to sabotage it because he wants the money their parents left to them. Good books. Very entertaining.
