First, make sure your Pokemon know the HMs Rock Smash and Strength (especially Strength). Then go everywhere you possibly can. Check every single corner and enter any cave you spot. You will eventually reach the top of the mountain, where you can challenge Moltres, a Fire/Flying-Type Legendary. So, in other words, you can't get "through" Mt. Ember, but you can get to the top using Rock Smash and Strength.
The way to get to Mt. Ember is you need to beat Blaze on Cinnabar Island and once you have done that Bill will come and ask you to go with him. Do so and you will be taken to The sevii islands and you will be asked to do a side quest. It's pretty self explanatory, just do what you are asked. Once you are done go back to the first island and follow the path to eventually getting to Mt. Ember
