It depends on the cards and the nature of the protection.

If one card says "While this card is face-up on the field <other card> cannot be destroyed by effects" then an effect that destroys both, will only destroy this one. This card is face-up at the moment the destruction effect is applied, 'other card' will still be protected at that monent.

Six Samurai are a little different, they can destroy themselves to save another Six Samurai. A Six Samurai can only use itself in this way if it is not being destroyed by the same effect that is destroying the card it wishes to protect. If you use Torrential Tribute for example, all the Six Samurai will be destroyed, none of them can be used to try to save the others.
