There is no difference,(hence CLONED.) The nature is the same the IVs are the same, same moves, same gender, etc...
Naturally, there really is no difference. But! If you saw the 3rd Pokemon movie, you can tell that Mewtwo used different body patterns for his clones.

You can't tell the difference between a cloned Pokemon and an original Pokemon. Cloning Pokemon involves using the "save delay" caused by changing PC boxes and causes the game to believe that you have two of the exact same Pokemon.

The original Pokemon disappeared because you must not have deposited it in the PC first before you cloned it; to clone a Pokemon the game already need some previously entered information about the Pokemon, which it gets from you depositing the Pokemon in a PC first. OR.. maybe the game has a bug from somewhere and the original Pokemon just disappears on your game because of it.
Generally speaking cloned desktops will function just as well as the original.
GO TO WI.FI AND CHOOSE THE POKEMON TO BE CLONED THEN EXIT AND YOUR POKEMON ARE CLONED BUT NEXT TIME YOU TURN OFF YOUR GAME YOUR GAME GETS DELETED
