In the new movie Dr. McCoy is assigned to the Enterprise three years after he joins Starfleet as a recruit. The new movie is set in an alternate reality, though, so other information on McCoy may be found elsewhere.
In the original timeline, Dr. McCoy joined the crew at least several months after Kirk took command. (The first episode filmed with Kirk as captain, "Where No Man Has Gone Before," has Dr. Mark Piper as the chief medical officer. It is possible that McCoy was stationed at Capella IV during this time.)
