After going to Sky Rift, where Palkia is, and being it, you will discover that Darkrai has been tricking everybody all along. He will head off to Dark Crater, but will invite you to follow. After that, you will return to your base. The next day, you should be able to head off to there. To do this, you need to talk to Cresselia, who is waiting close to the entrance to your base.
