In order to capture Rayquaza, you need to get the Jade Orb. In order to get this, you need to get both, Kyogre and Groudon. Unfortunately, you can only get one of them in the game. The other one must be traded from soul silver if you have heart gold or heart gold if you have soul silver.Then take the Groudon and Kyogre to Professor Oak and he will give you the Jade Orb.
Rayquaza is found in the Embedded Tower.
