You can get the master ball in Pokemon XD when your dad (Proffesor Crane), sends you an email on your PDA, just before riding the robo kyogre to Citadark Island. You should then go to the Pokemon HQ Lab, and go to your dad. He will then bring you to a secret room under a carpet and give you the master ball.

The head/owner of Silph Co. gives it to you, he is behind the table in the room where you fight Giovanni. After defeating Giovanni, walk north and around the table to the left to talk to him(his assistant or secretary is on his right, blocking the way to him).

To get the Master Ball, see Professor Krane at the Pokemon HQ lab. He is in a room on the first floor. Talk to him and he will open up a passage in the floor. There is a chest in the room. Open it to find a Master Ball. You must have been to Citadark Isle at least once to get the Master Ball. It is best used on Lugia.
