There are a variety of ways one may use their hands and arms in relation to the other party involved when kissing.

Holding the male's hands with your own hands and moving as close as is comfortable towards the boy is one manner of doing this.

A slightly less sweet manner is to lightly hug around his neck, perhaps resting one hand lightly on the back of his head for a bit more control during the kiss.

Yet another alternative is to hug him somewhere on his lower torso, any degree of tightness is permissible for such arm-placement so long as it is comfortable for all involved.

Alternatively, if you are close enough, but do not feel like hugging, you may tuck your arms between your torso and his, this opens up the possibility of resting your hand over his heart, or potentially even drawing hearts or writing short and sweet messages to him there.

These are all assuming standing while kissing. If sitting, keeping one's arms out of the action is a bit less awkward. Laying down tends to be a mixture between sitting and standing, but the number of positions one may assume are too varied to go into much detail about.
