when your in mt moon near the end of the cave you will have to battle a trainer who has found to pokemon fossils when you win you get to have one if you chose the helix fossil you will get omanyte and if you choose the dome fossil you will get anorith then go to the place with the fire gym leader and he will awaken your pokemon from pokemon masters?

At Mt. Moon, select the Helix Fossil after defeating the Super Nerd. Much later in the game, when you've reached Cinnabar Island, speak to the scientist in charge of the regeneration machine and give him the Helix Fossil. Leave the room, and when you come back, he will give you a Level 5 Omanyte (assuming that you have a free space in your party).

If you already selected the Dome Fossil, then you'll have to either restart the game or trade with another version in order to get Omanyte.
