I'm assuming that you mean the Enterprise in Star Trek: The Next Generation (NCC1701-D)... Simply because it is the flagship of the United Federation of Planets and they wish to convey a representation of many of their ideals, including a curious yet peaceful nature with a drive to explore and learn. If the flagship were stuffed to the gills with weaponry and troops then that would most definitely be construed as hostile. Secondly, as missions often last years without returning to Earth it's an added benefit to the crew to be able to have their families with them even though there might be danger right around the next nebula.
