you can. there are only three ubers you cant use: shaymin, darkrai and arceus. hacked Pokemon can also be used unless they are hacked badly. for example if a ho oh is hacked with hydro pump on its move list or his stats are too high to be real, then he cant be used.
Well I just want to say I tries using a team of DIALGA, PALKIA, GIRATINA, REGGIGAS, HEATRAN, and Empoleon and it said NO. And one time when I was plating the game I just used another team and 1 of the 1st Pokemon was DARKRAI so I think you are half right. I also think I once saw a Shaymin I cant rerember.
You can use any Pokemon hacked or not on the offline gameplay... On the Online gameplay you can't use hacked Pokemon, mainly hacked legendaries. You are allowed to use a hacked common Pokemon like Milotic even if their location of catching is changed. but A hacked Legendary can never be used online. And yes you can use Darkrai, Shaymin, and Arceus as long as they are legit ones.

∙ 14y agoassuming you mean diamond/pearl/platinum, you can, but only with friends. In the battle tower, it's because some legendaries are stronger than all the others (except some dragons).
In Battle Revolution, I'll assume if it's true that it's for the same reason
