SSJ3 is a transformation that takes place in the Akira Toriyama written Dragon Ball manga, which spans Goku's life up to his taking of Uub as a student. SSJ4 is a transformation in the Dragonball GT anime series that has license to use all of the Dragon Ball characters but none of the writing. The transformation to SSJ4 was supposed to be unique and the signature of GT to set it apart from the other anime series about Dragon Ball.
But really there is no specific reason. The people at Toei thought the kids might enjoy a different look then the old SSJ transformation. Really though, what about his hair, his eyes, his fur coat he sprouts? Eyebrows are a minor change.
