The real reason is because the regimental system predates the modern alphabet. Why would J and I be more confusing than I and L? that does not make sense. It took 200 years for the 17th century modern alphabet to catch on. Kind of like the metric system today. There is no letter J in the Old English alphabet, so the military never went back and added a J Troop. The architect manuals when Washington DC was developed were all in the Old English, so you have no J street.

On December 21, 1866, William J. Fetterman and his troop of 80 men pursued a small band of Sioux into an ambush. Fetterman ignored orders not to venture beyond Lodge Trail Ridge, out of sight and support distance from Wyoming's Fort Phil Kearney. The troop found themselves facing approximately 2000 Indians and the troop was wiped out within 20 minutes. This encounter became known as the Fetterman Massacre.
