With the Peninsula campaign virtually over by July 1,1862, newspaper articles in Richmond gave General A. P. Hill exaggerated praise for Hill's role in the final battles of that campaign. Hill reported to General James Longstreet. Longstreet became jealous of the praise poured on his subordinate officer and a war of words broke out. At one point a duel to the death was a distinct possibility. When Hill refused to reach an understanding with Longstreet that would have peacefully ended the problem, Longstreet had Hill arrested on July 10, 1862 for insubordination. Not long after Hill was returned to active duty on July 26th due to the intervention of General Robert E. Lee.
Confederate General Kirby Smith and Braxton Bragg believed that Kentucky's neutrality had given it no guarantees from the Union and the Confederate raid there would bring Kentucky into the Confederacy.
In June of 1862, General PT Beauregard was replaced by General Braxton Bragg as the new commander of the Army of Mississippi. Bragg then formulated plans for a future invasion into the Border State of Kentucky.
The Confederate Army of the West began with General Earl Van Dorn in command from January to March of 1862, followed by General John P. McCown from March to July, and General Sterling Price commanded from July to September of 1862.

Confederate General Kirby Smith had been part of the two pronged raid strategy created by generals Bragg and Lee with Jefferson Davis' complete approval. Kirby was able to control central Kentucky in September of 1862. The position of his forces was so close to Cincinnati that the city was in a panic. Union General Lew Wallace took over the city and declared martial law as there was a fear that Confederate loyalists might take over the city.

In February of 1862, Confederate General Henry Sibely marched north from Texas for the purpose of invading New Mexico. He win a narrow victory of Union troops and continued his invasion.
Confederate General Albert S. Johnston had little choice but evacuate Nashville in 1862, His force only numbered 11,000 troops and the opposing Union army under General Buell had 40,000 troops.

When Confederate President Jefferson Davis was promoted to major general in September of 1861, Davis was given a new assignment. He was appointed to command the Second Army Corps of the Army of Mississippi then under the command of General Albert Sidney Johnston. Bragg fought his first major battle at Shiloh in April of 1862. When General Johnston fell wounded in the first day of the battle, Bragg controlled the battle until General PT Beauregard took charge. Bragg's bravery at Shiloh earned him the promotion to a gull general on April 6, 1862.
