Edit: If you're saying it to someone, then well done is for something good that they have done whereas well said is something they have said that you agree with. They are pretty much the same but for different things.

Both can apply with some equality in that a person is being congratulated in either doing something well i.e giving a speech or answer to a question or having built something. To say well done usually applies to a person who has accomplished some physical act such as winning a race, or as stated, having built something. Though as I have said it can also apply to a person who has given an acceptable talk or answer. However, to say well said would be the more appropriate remark at having given a well structured and well presented speech. To say both, then ones phraseology would have to be taken into cosideration, in other words the manner in which something is expressed in words.
