The 14th amendment says the equal protection clause: (requires states to provide equal protection to all people). The pro segregation people used that as the base for their defense and won. The anti segregation case was that the 13th and 14th amendment were intended to remove the last vestiges of slavery.

The pro segregation eventually won the case because it was determined that only the state fell under the ruling of amendment 14 due to the wording and it would be limiting people's private actions (freedoms) to try and prohibit all segregation.
