This will be a long answer as the remains of Cortes have been moved around a lot.

December 4th 1547, Cortes was buried in the Mausoleum of the Duke of Medina, which was in the church of San Isidoro del Campo, Seville.

1550, his coffin was removed from the mausoleum and moved to the altar of Santa Catarina in the same church.

1556,his coffin was moved to New Spain and was buried in the church of San Francisco de Texcoco, Mexico.

1629, the coffin was moved to the main room of the Palace of the Viceroy in Mexico.

1638, it was moved to the Sagrario of Franciscan Church, Mexico.

1716, it was moved to another part of the church.

1794, it was moved to a mausoleum in the Hospital de Jesus, Mexico.

After the independence of Mexico, it was feared that the mausoleum would be desecrated, so his bones were hidden and lost to memory until 1947, when they were discovered and returned to the mausoleum in the Hospital de Jesus, where they still remain.
