You should have been able to obtain an 'orders' passport before arriving in Okinawa; since apparently you didn't, talk to someone in Legal about applying for one from where you are, via the US Consul. Generally, once in country your ID Card is good, but it won't get you through Japanese or Korean civilian Customs and Immigration unless you're traveling on orders.
