Two ways: The fact that the different branches are separted is one way to maintain balance. By giving each branch specific duties and responsibilities it focuses their actions and prevents overpowering. The system of checks and balances is another way to keep each branch in balance. By checking and evaluating the actions of the other branches, each branch stabilizes the system. For example, the Judiciary branch doesn't elect its own Supreme Justices. Likewise, the President can veto bills of Congress. So as to make sure that the President doesn't manipulate this power, a veto can be overruled by a 2/3 vote of Congress.
