This means that people in the U.S. back then felt more loyalty to the South or the North, rather than to a nation as a whole.

You cannot have a civil war if it is between countries. A civil war occurs when citizens of one nation/group fight amongst themselves. I don't know of any synonyms for this though, sorry. :(
