Depends on what kind of food you're talking about. Fish was probably cooked over a fire or over hot stones, it was very likely that meat was cooked the same way.

The corn was probably ground up into flour, mixed with water and made into dough. This dough was most likely laid on hot flat stones to bake, which made a kind of flat bread.

Small animals were most likely cut up and mixed with other vegetables to make a stew.

Blue corn was the basis of he Navajo diet. It was eaten as corn mush which was cooked over a fire in a pot with water and juniper ash. The ash releases important nutrients and makes it bluer. It was also made into bread by wrapping it in husks and burying it in coals, cakes in a pan, and dumplings in soup or stews. Fresh corn was ground and wrapped in husks and baked in coals to make kneeldown bread (Nitsidigo'i).

Mutton was also very important. It was eaten grilled or stewed. Before the 1540's when sheep came with the Spanish, instead of mutton deer, pronghorn and mountain sheep were eaten. Squash and beans were grown and many wild plants gathered and eaten like pinon nuts and yucca fruit. After the internment in Bosque redondo from 1864-68 the Navajo returned to their homeland bringing the idea of frying flour based breads known as fry bread.
