well my advice is to just watch everything starting from stargate sg1 onto atlantis and then sgu. because it will give you the information you need and stargate sg1 and stargate atlantis are both a really good series, just like stargate universe. but its up to you. I dont really know what episodes you should watch but its great just watching from the start, just watching my first episodes of stargate sg1 made me become a stargate fan.
Stargate Universe or "SGU" is very different from Stargate Atlantis. The Main differences are that SGU is very linear, it is recommended that you watch each episode in order. Where Atlantis is show where you can hope in and out of. Stargate Atlantis story line is based on a specialized group of international miltary/citzens are sent to find the lost city of Atlantis. Where SGU is group is unwilling and unknowingly sent to a massive ancient starship millions of light-years from earth with no way of reinforcements or help from earth. The members of this SGU team must survive on abandon ship while also try and find a way home. SGU is much more serious then Atlantis.

The Stagate series include SG-1, Atlantis, and the new series Universe. SG-1 has over all ten seasons and Atlantis was cancelled on it's fifth season. The producers decided to cancel Atlantis and proceed on making a Stargate Atlantis movie with the setting taking place right after the last episode of Stargate Atlantis. Stargate Universe unlike Atlantis which has a connection to SG-1, will not have any crossover with SG-1 or Atlantis. It is a totally new story about a second ancient ship. The last show of Stargate Atlantis is Season 5, episode 20, Enemy at the gate. This is the last ever show for SGA, really sad, no more John Sheppard, Meredith Rodney Mckay, Ronon or Teyla. Hopefully there is a rumour of a new series Stargate Universe.
