Rename the game save back to what it was. If you cannot remember, save the old data to your computer, then make new save game data of said game and rename your old data to the new save data's name.
On the intro screen (where Giratina is), you must press B + Select + Up together. You will then be asked if you want to delete your old saved data. If you want to start a new game and be able to save it, you have to delete your old data first. Otherwise, you will be unable to save.

There is a chance the save data may still be there on the SD card. However the 3DS in no way backs up anything you may have saved, if you delete the game itself. So it's entirely possible that the save data was deleted too and it will not be returned.
