He was still devoted to the Emperor because he thought it was what was right for him to do. It wasn't until the Emperor was about to kill Luke that he remembered the promise he made to Padme that he wouldn't let her die, and he remembered that he broke that promise by killing her and he decided that he would not allow his own son to die in front of him. It was essentially his way of trying to make up for killing his wife.

Darth Vader never kills the Secret Apprentice during the game. He only pretends to so Emperor Palpatine will think the Apprentice is dead which allows Darth Vader to continue with his plot to overthrow the Apprentice. In the real ending of the game, Emperor Palpatine is the one to kill the Apprentice, however. Well, the Emperor didn't actually kill Vader's Secret Apprentice. Since Anakin Skywalker is the same person as Darth Vader, he cannot literally fight himself, but I could argue that in the end, when Darth Vader rebels against Emperor Palpatine, that is a victory for the person he used to be, Anakin Skywalker. So Anakin wins.

Because he had a vision of his wife dying in childbirth and was determined to not make that happen. And since he was so close to the Chancellor Palpatine, who is actually Darth Sidious (later known as the Emperor), it allowed Anakin to be easily manipulated by Palpatine and that caused him to slip.
