Grab a cloth ( which might also come with it ) and stick it through the hole and push it in and out of the flute -Adding to that- (Improving Answer) After cleaning the inside part of the flute, take off the cloth on the stick and use it to wipe away all keys and fingerprints, and the mouthpiece surface. Make sure the cloth you use is lint-free.
