Being a privateer he would have flown the flag of his home country, in this case Britain. At no time did he work as a regular pirate, though the French of that time would certainly have disagreed, so he would not have flown under any type of Jolly Roger.
Sir Francis Drake was famous for being the FIRST captain(as magallen died in phillipines and did not continue the journey but his ship did) to successfully sail around the globe, which paved the way for England's expansion into the New World. Thomas Doughty, a long time friend of Drake, was accused by him of treachery and inciting to mutiny. Given a choice between death or being left on a deserted island, he chose death. He was beheaded, since he was a gentleman, and this type of execution was reserved for them. Storms caused the loss of three of Drake's ships. Drake found, and brought back enormous treasure to England. It's believed Elizabeth I was able to pay off the national debt because of the riches Drake brought back.
