depending on how worn the pads are and depending how old, they may not even need replaced. Just keep an eye on them, check them every so often and keep the horn in good condition. My Flute is 9 years old, and i haven't had the pads changed yet at all. If you think the pads look dirty, you can clean them a bit by sliding a dollar bill over the hole, pressing the key down, and pulling the dollar out. But don't do this in spite of getting them changed. MY BEST suggestion would to have a professional look at it.
You can wash any flute if you were expecting to change all the pads on the flute. Otherwise the water could change how the pads cover the holes on the flute. In other words the pads should cover the holes completely in order for the flute to blow properly. If your concern is for the flute to be clean enough for another person to use it, usually you would be concerned with cleaning the headjoint, particularly the lip plate that touches the lower lip when you play the flute. YES, the pads should have been replaced at the same time you replaced the rotors.

I wouldn't recommend it if it hasn't leaked.

Nonono, do NOT submerge your flute in water. It will get into the pads and ruin them. Getting all your pads replaced is super pricey. Clean your flute off on the inside with a cleaning rag and rod, which you can get at any music store, and shine the outside with a polishing rag. If you don't want it to rust in between the little areas you can't reach, you can get it cleaned at a repair shop if you think it's worth it. Do not try to wash it.
Disc brake pads on a bike should be replaced when they are worn down to about 1-2 millimeters in thickness, or when they show signs of wear such as reduced braking performance or squeaking noises.
