There have been no safety studies on Flagyl (metronidazole) with pregnant women. Flagyl shouldn't be taken in the first trimester, but that applies to many drugs.

In general, there's been no evidence of flagyl causing birth defects in humans. Studies with very high doses have been shown to cause birth defects in some animals, but these doses are well beyond what would be prescribed.

There is a metronidazole gel that may be more appropriate, as comparitvely little will enter systemic circulation.
