It is a matter of opinion technically, but I suppose which ever play you disliked the most. Since my school is so stupid when it comes to teaching english, I have only read 4 plays, Macbeth, Othello, A Midsummer Night's Dream, and Romeo and Juliet. Out of all of them, I liked Othello the best, and Macbeth the worse.
'The Two Noble Kinsmen' has been frequently quoted as Shakespeare's 'worst' although many people over the ages have wanted to give that title to Titus Andronicus. The Two Noble Kinsmen, is, however, probably the least famous of those plays generally agreed to be by Shakespeare, since for many centuries it was not accepted as Shakespeare's work at all, and did not appear in anothologies of "The Complete Works". Therefore older anthologies or reference works will not even refer to it, and people who learned about Shakespeare's plays even thirty years ago may not have heard of it.
It's hard to know how to gauge this. Probably The Two Noble Kinsmen, which has only recently been accepted generally to be (at least partly) by Shakespeare is less well-known than those which have been regularly appearing in editions of The Complete Works since the seventeenth century, even the most obscure of them.
Troilus and Cressida has never been particularly popular and is rarely staged, and the same can be said for Pericles. For others, their popularity waxes and wanes. King John and Henry VIII were both popular in the Victorian theatre which loved pageantry and huge set pieces, but are virtually forgotten now. On the other hand, Titus Andronicus, for years dismissed as impossibly nasty and implausible, has had an upsurge in popularity.
It is hard to get hard data on a question like this, but one rarely sees Troilus and Cressida, Pericles, Henry VIII or The Two Gentlemen of Verona nowadays. King John and the Two Noble Kinsmen are also pretty rare. I would have said Timon of Athens, but someone seems to be making a movie of it.

People have often not even heard of this one. It was pretty popular in the 17th century, but has definitely faded in the past couple centuries.
