It depends whether you mean that the play is difficult because it is too good or that it is difficult because it is too bad. Good plays are difficult because there is so much in them that it is hard to keep track of everything that is going on. Bad plays are difficult because it is hard to stage them convincingly. These plays are difficult to produce, but there are also plays which are difficult to watch. Such plays are difficult because they deal with subjects we do not wish to hear discussed on stage.

Among the good plays, Hamlet or King Lear contain such richness that it is difficult to know where to start. The 'to be or not to be' monologue from Hamlet, 'the quality of mercy' monologue from The Merchant of Venice and several other monologues are often dissected and considered difficult, if only because they take on different meanings to each person.

Among the bad plays, The Life of Timon of Athens is often considered one of Shakespeare's most difficult plays due to its threadbare plot, which is probably why it is one of the least well known. The Two Gentlemen of Verona has a particularly unbelievable denoument that is very difficult to stage convincingly which is why you don't see that one very often either.

Issues like racism (Othello, The Merchant of Venice), abuse of women (The Taming of the Shrew) or cannibalism (Titus Andronicus) make those particular plays difficult for some people to watch.

I would say Romeo and Juliet... but that's just my opinion.

That's a matter of opinion. Most people would say Hamlet; some would say King Lear. Romeo and Juliet, though popular, is not considered one of Shakespeare's greatest works.
