It's the key to our existence, of who we are, what makes us different from animals, it's our past, our present, our future, our saviour and at the same time our destroyer it's the most beautiful thing ever created it's complexity far extends that of any imaginable being, it's what the first organism ever created has thrived and evolved to become, since the becoming of time
Your brain is the body part. It is the fatty, grey matter in your head, full of tissues, blood vessels, neurons and synapses. It is entirely physical. Your mind is not physical, it is made up of your thoughts, emotions, personality and desires. Your mind is thought to be a result of your brain, but it does not mean that they are the same thing. You can think of the brain as being the hardware of a computer. The mind is the program that runs on the computer. They are similar because they work together to produce consciousness and sentient thought.
The frontal lobes is the closest you will get to an answer to that question. From there it starts to get as messy and undefined as "thoughts" themselves. To give just one example, consider the impact that various chemicals have on the brain (and hence the thoughts). The one we're all familiar with is Adrenalin, and it's made outside the brain ad-(above)renal-(kidneys). Even liver conditions can impact on the brains function if the sugar levels in the blood are impacted. Realisticly I would have to say that the entire body impacts the function of the brain. But in the same way you can say an old car engine will NOT function without an alternater, that does not mean the alternater runs the car. An other thing that needs to be made clear is; What are thoughts?, the rage of frustrations?, the pondering of abstracts? the recollection of past pleasures?, or the quick moves while playing ping-pong. All of these come from different parts of the brain to different degrees. There's a three pound universe sitting behind your eye-balls as you read this. Have fun exploring it!

Your question is open-ended, that is, the answer is not limited to, say human bodies. One answer could therefore be, "Sunspot". Sunspots are one thing the brain does not control. Weather is another thing the brain does not control. In a mammal's body, the brain does not control the reflexes of limbs, for example.
