There were many points of difference between Luther and the Roman Catholic Church. The first, being Sola Scriptura, or the belief that The Bible is the final authority on God's Divine Revelation. This is an entirely false statement. The early Church taught of the power of Sacred Scripture and Sacred Tradition which come together and make a single deposit of unity within the Catholic Faith. Not to mention that fact, that there has never been a single positive argument for this belief. The next point is Sola Fide. This is the belief that we are saved by faith alone. This also is false. It is proven to be incorrect by 1 Corinthians 13. Look it up. Yet another difference was purgatory. Purgatory is a place where those who die in God's grace, yet are not clean enough to attain the glory of Heaven, go to be purified. This is proven especially by the book of 2 Maccabees. Also, the sacraments are a point of disagreement. In the Lutheran faith there are 2 sacraments, yet since the earliest days of the Church there were and still are 7 sacraments. Also the transubstantiation vs. the consubstantiation of the Eucharist, or Holy Communion. The church believes in transubstantiation, which is proven by John 6. The final point I will make is the supremacy and apostolic succession of the Pope. Since the days of the Ascension, Peter, who was given authority over the Church by Jesus when Peter made his profession of faith, was the head of the Church. There are records of the succession from Peter until this very day and age. Why else would Jesus have bothered changing Simon's name to Peter.

What was the underlying disagreement that Martin Luther had with the Catholic Church?

Martin Luther's main disagreement with the Catholic Church was over the sale of indulgences, which were payments made to the Church to reduce punishment for sins. Luther believed that salvation came through faith alone, not through indulgences or other Church practices. This disagreement led to the Protestant Reformation in the 16th century.
