God's acceptance of anyone is not conditional on their acceptance of Him. He loves them, and Atheists certainly are included in 'the world' of which this and so many other verses speak, the world for whom Christ went through excruciating pain and died. If it would be possible to do so He would love them most of all, since they are lost and in desperate need of Him, though they seek Him not.
God's love for Atheists also seems to be evident in that He has given so many of them such intelligence and the ability to know Him, as well as that so many of them seem to live relatively long and successful lives, at least in the eyes of the world. This is of course, from God's perspective, that they would have further opportunity to repent.
It is sad that so many Christians would write them off when they are in such desperate need, even if unrecognized.
