After seeing Snape's memories, Harry left Dumbledore's office and went into the woods with the expressed intention of allowing Voldemort to kill him. When the wand had cast the killing curse, it did not affect Harry. It, however did affect the part of Voldemort's soul which was inside Harry at the time (which the wand would not have identified as its master). As their souls were connected though, the killing curse could have affected Harry in a way the Elder Wand didn't intend, but still it would be impossible for it kill him. This also explains why Voldermort was considerably weakened when casting the curse as he was in close proximity of his unintentionally created Horcrux enough to feel it when it was destroyed. Harry was actually the master of the wand Voldemort was using, the Elder Wand. So when Harry casts "Expelliarmus"(Disarming Spell) at the same time Voldemort casts "Avada Kadarva"(Killing Curse), Voldemort's curse rebounded off of the Expelliarmus and killed him instead.

Neville uses the sword of Gryffindor to kill Nagini, Voldemort's snake and the final Horcrux, and the battle recommences. Mrs. Weasley kills Bellatrix Lestrange and Harry uses the commotion to stand up under his invisibility cloak. People start to notice he's gone when Harry throws the cloak off and faces Voldemort. Everyone watches as they begin to fight, and Harry tells Voldemort, call him Tom, that he should try to feel remorse before revealing that he, Harry is the true master of the Elder wand. Voldemort goes for Avada Kedavra and Harry uses Expelliarmus and the Elder wand refuses to destroy its master. Voldemort dies and everyone is happy.
