Firstly, you end up on the deck of a boat. Go up to the second level where the flag is but go to the rope on the far right ride. Shaggy will climb down the rope and onto a boat. Press 'spacebar' and you should have unlocked a oar as part of your inventory. Then collect the axe on your way down.
Once you have done that, look on the boat where there should be a rope above the locked door. Cut it with your axe and the rope should swing into midair. Then from your inventory, press 'spacebar' and Shaggy should jump and reach the rope and end up standing on another rope in the air. Then press 'spacebar' and with the oar Shaggy will knock the black key on the ground. Go get it and unlock the door to end up behind the stairs with the Captain of the boat.
