There have been tensions between both parts for many years. I think the main reasons were that most Northern Sudanese speak Arabic and are Muslims, while the Southerners were mainly either Christians or believe traditional African beliefs, and are poorer than those in the North. Furthermore, the cultural differences are massive, as the population of South Sudan is split into different tribes.
Africa is basically divided by the Sahara dessert. Like many other land masses such as mountain ranges and bodies of water, deserts work as a way to divide people. Norther Africa was mostly kept separate from the Sub Saharan Africa. As a result they developed there own forms of culture, language, religion and ways of life.

The flag of Southern Sudan was adopted following the signing of the Comprehensive Peace Agreement that ended the second Sudanese civil war.
