It's like adding a comment on a blog post. You're replying with your thoughts about that tweet. Then the person who published the first tweet can see what you said and maybe reply back to you too.

When you reply to someone (and therefore their username is in your tweet) it will appear in their 'mentions' tab (the @username tab on the right hand side).

Yes they can see a reply if they click on their @replies. That's how you get to know peeps on Twitter!
By clicking on 'reply' or starting a tweet from scratch and starting it with their username (@username).

Some do, some don't. They can't reply to everyone though.
You can choose to reply in any way you wish. You could say that yes, you are new, but you're enjoying it.
