There is a small lake in Central Park, as well as several ponds, a reservoir and two streams. There's also a salt marsh and several ponds or springs in Inwood Park in Upper Manhattan, and I think Inwood Park also has some streams running through it, but I'm not entirely sure.

Other than that, there are no lakes, ponds, streams or rivers in Manhattan. There are many streams (and possibly some lakes) below ground level in Manhattan, but not at ground level.
