Big Thunder Mountain is definitely in Frontierland. The Sailing Ship Columbia, and the Mark Twain Riverboat, dock in Frontierland but travel past New Orleans Square and Critter Country. The Pirates Lair on Tom Sawyer Island is listed on Disneyland maps as being in Frontierland, but it's not really a "ride". You do have to ride a boat to get to it, but those boats dock in front of the Haunted Mansion and are arguably in New Orleans Square instead of Frontierland. Also, there's the "Frontierland" Station of the Disneyland Railroad ... which is also in New Orleans Square (New Orleans Square didn't exist at the time the station was originally built).
All of those except Big Thunder Mountain closed in early 2016 for construction and rerouting the train track/Rivers of America to make more room for the construction of Star Wars Land, but most of them are expected to reopen (it's not entirely clear whether Tom Sawyer Island will reopen or not; it may just be used as scenery for the boat rides and as a staging area for the Fantasmic show).
