The Sahara Desert was not populous. Aside from the Nile River Valley, the population of the Sahara Desert has consistently remained quite small. Almost all of the populations in countries that are part of the Sahara Desert, have the vast majority of the population near a key source of water.

As for why the Nile River Valley was populous, this was because the River Valley provided the fresh water necessary to irrigate crops that could sustain a large population.
