Take the Downtown E from Lexington Avenue-53rd Street to 34th Street-Penn Station.
You could also take the 4-5-6 to 42nd Street-Grand Central Station, and transfer there to the S shuttle train (color grey), west across 42nd Street, from Grand Central (East 42nd) to Times Square (West 42nd). Transfer at Times Square to the Downtown 1-2-3, one stop, to 34th Street-Penn Station.
If you're starting out on the 6 train, then you'll want to transfer to the E at 51st Street/Lexington Avenue-53rd Street, because then you only have to make one transfer. If you're starting out on the 4 or 5, then you can take either route, because each one requires you to make 2 transfers.
