insert spare key with immobilizer tag on......turn ignition to 1 postition until red imobiliser light stays on ....turn off ignition.....hold top button on remote fob pointing towards the interior light.....keeping finger on this button also press bottom button 3 times...then release top....remote key light will flash....turn key in ignition to 2 position then off.......key should now be set.

To re fresh the alarm, remove the fuse to the alarm, for 30 seconds then re fit, but be ready on the alarm key fob, to turn the alarm off, becose it will sound and flash the lights, when you first put the alarm fuse back in. After you turn off the alarm witht he key fob, it should work as normal alarm again :).

You probably need the original key fob for the car. This is regardless if you have an alarm for the car. I've changed the battery twice in the last five years for my 97 Villager and each time I've had to "reset" the "alarm" via the key fob. The last time, I had to uncable the battery twice because it would not "reset" using the key fob before finally accepting the "unlock/disarm" from the key fob.
The reason that the remote key fob not working is that the battery is dead. The owner's manual should recount the process of replacing it. It could also be worn out.
To reset the alarm system on a 1999 Lincoln Town car without the use of a key fob the brain must be deactivated. Find the brain and unplug it.
You do not have to reset the key fob when changing the battery.
