There are a couple of possible pronunciations depending on the family history of the person the name belongs to. It's origin is gaelic, and as far as I know, the traditional pronunciation is Wail-ihn. However, if the person is from a family which migrated to America, Australia or somewhere like that, the pronunciation may have been anglicised to Weel-en.

Many such families which kept the Wail-ihn pronunciation would have inadvertently had the spelling anglicised (to Whalen) by record keepers in the new country.

However, it should also be noted that even the Wail-ihn pronunciation of Whelan is an anglicised version of an older name (O Faolain).
