The primary use of the Navy in the Civil War was the blockade. Lincold knew that the South had limited resources, By cutting off access to foreign sources, they greatly reduced the South's ability to conduct war.

He wanted to blockade southern ports so supplies couldn't get in. The south was all ready having a hard time with the supply lines because most of the industry was in the north and if he could "dry up" supplies getting to the troops he could shorten the war.
